As for the top speed and weight, weight actually has little effect on top speed would you believe. As an illustration you will find that land speed record cars are always very heavy

As Amzamus said, the (Special) Editions and Trevita cars are merely visual appearance packages. Paint over any of them and you have a "standard" CCX or CCXR. I don't place much difference in them than I do the myriad differently liveried Zonda one-offs. The cars themselves are essentially the same.
The R designation simply denotes bifuel capability, which merely require different fuel components to deal with the corrosive mehtanol, and if I'm not mistaken different tuning. There is a bit more differences now Agera-to-Agera-R than CCX-to-CCXR, due to the triplex suspension, but I seem to recall reading somewhere that that setup is available on the standard Agera as an extra cost option.
As you know, the CCGT was a one-off race special, so while yes it was a different version, for the purposes of the discussion it doesn't really apply.
As far as the weight thing goes, you got me there. Unless we take into consideration that being able to get to top speed sooner (acceleration, which is affected by weight), would help achieve a higher top speed in a limited space (i.e. a test track).

I don't think we can ever see eye to eye on Bugatti and Koenigsegg my friend, but luckily we can both agree that Pagani makes stellar cars.

To add a little balance to this discussion I have also critersized Pagani's pricing policy on it later cars, points that I actually made to the Pagani's people face to face. I could not work out how you could buy a Zonda F in 2007/2008 from the factory for £800k but be asked for over £1.3 million for a slightly revised car two year later. I now know the answer but will not bore you with it now.
It's still a tarted up M275 which in turn is a tarted up M137?
But to be perfectly fair Koenigsegg's engine still has the DNA of a 4-valve DOHC 4.7L Ford Modular albeit with a block cast by Grainger & Worrall that's machined by Koenigsegg, modified to slightly different geometries and cluttered with proprietary tech. It's arguably still "loosely based on" the Ford Modular though and it's no different than M137>M275>M158.
You also could argue that what Pagani or Koenigsegg lacks in relation to each other they make up in other areas. Pagani does all their body work while Koenigsegg only do the smaller bits and the molds for the large panels and tub (which are then outsourced to a british company). While Koenigsegg does their paint job Pagani doesn't, but Pagani has a lot of detail work aside from the paint job. And so on.
There's also a lot of sharing of components from Brembo, Cima, Xtrac, Ohlins, Bosch and what not between all the hypercar manufacturers. Even Bugatti gets their AWD from Haldex and their block is cast at Grainger & Worrall. The new 7-speed sitting in the Huayra and the Agera have been developed by Cima together with Pagani and Koenigsegg. The tyres on both are a joint venture between a bunch of makers and Michelin.
There's no point in calling the kettle black but there's no point in denying the facts either is what I am trying to say.
If we're splitting hairs and including one offs, editions and sub models; then maybe we should include a few more Paganis in your list?
