The difference is that he isn't in overall good shape. Sure, he can swim forever, and he is probably a decent runner, but put a pack with weight on his back and make him walk 10 miles, force him to dead lift something really heavy off of someone, etc., and he would be up shit's creek without a paddle. Just because you look good in a bathing suit or have abs when you take your shirt off doesn't mean you are in good shape.
Being in shape means you are prepared to do whatever life throws at you. I am not saying that I am anything like Michael Phelps, but I would bet anything that he would have a tough time hiking a load on his back, picking someone up and carrying them, etc. I would not. That is the difference that I see between being in good overall shape and being great at one thing. You want to be a well-rounded athlete. He is a GREAT (read-the BEST) swimmer out there, but that is it. I would much rather be good at everything I am faced with, than great at one thing... This is just my $0.02.

Saying Michael Phelps isn't in "overall good shape" would be a bit of a stretch wouldn't it? There is different workout-method for different goals as we all know.
There is a reason Michael Phelps doesn't dead lift 300kg - he doesn't need to. Saying people who can't "dead lift something really heavy" isn't in overall good shape is quite ignorant in my book. By this logic I don't think that many soccerplayers are in "overall good shape". . .But the again, thats MY opinion.
