You had to "transfer purchases" on top of doing a backup to save your apps. Stupid of Apple to design it this way. IMHO, they should have designed it so that a backup would do just that, back up EVERYTHING!

So when you sync your iPhone again you can just choose in iTunes which apps you want to add. The majority of them, if not all, should already be on your computer ready to be synced over.

Your apps belong to your account so you can always download them again. It will be a note beside them in the app store telling you you have already payed for them.

The problem is that it doesn't show you which ones you have already downloaded unless you know exactly where they are. There are thousands of them. In the iPad app store, it shows you what purchases you've made so that's at least convenient. Not so for iPhone users.

But every time you sync it asks before quitting if you wanna transfer purchases. Haven't you seen that pop-up window?
