I'm about three hours south of Perth! 
No tips from me, except to have a blast! I've never been to any of those places.

How long are you in Tokyo and what part of Japanese culture do you want to experience? I go to Tokyo for business often and would be happy to offer suggestions.
For Phuket, I'd highly recommend Mom Tri's Villa Royale in Kata Noi. My wife and I stayed in the Pool Suite on a friend's recommendation and it was fantastic. The restaurant in the resort is amazing.
Singapore, again depends on what you want to see. My suggestion would be the Marina Bay area. If you like good food and want some cultural experience, I'd suggest hitting up the Hawker Centers over any posh restaurants. Chicken Rice is a must! They also have the cleanest Chinatown of any city I've ever been, and damn good Dim Sum.
Hong Kong is also a great city but it's down to what you want to experience. I love that place, but how I like to experience cities may be different than you. I love food and local experiences so I tend to walk markets, eat food from street vendors or places locals frequent, etc.
Have fun, sounds like an amazing opportunity for a life experience.

Ill be in Singapore for a long time (a month) and am so excited to eat at Din Tai Fung! Best dumplings ever. Ill check out that Hawker center.

I'd stay in Shinjuku. Plenty of nice hotels there, just pick whichever suits your fancy. Go to the Tokyo Metro Gov't Building to get a view of the entire city, it's free and worth it. From there, sky is the limit. I love the shrines, see the Shibuya crossing, nice cars in Ginza or Roppongi, go to the Toyota Megaweb and museum in Odiaba, etc. Really just plan what you want to see for your next trip there and plan to spend a few weeks to see it all. It's a great place. Also Yokohama, Chiba, head down to Kyoto, Osaka, etc etc.
For Singapore their are many hawker centers. Basically organized food stalls. Go here for research: ieatishootipost blogs Singapore's best food
